Today Go back to the new 2.5 ft AIO tank.

Thinking of installing a skimmer in the overflow area.

What skimmer can go into this tight space .

Distance between pipe and overflow glass panel is less then 70 mm

Shall I remove the hard pvc piping and run hose instead? 
Or maybe run triton method without skimmer?

I don't quite understand why would you put the refugium in a compartment where the light can be seen in the display.

I think it will promote nuisance algae growth in the display tank, maybe consider a chaeto reactor for nutrient export?

Just try out and see how? If nuisance algae grow in display then add an opaque pvc board in the refugium
