Can't really tell the flow strength current provided by your skimmer output enough or not...but in order for your frag tank to thrive, there must be sufficient flow. IMO there should be at least around 5000-8000 liter/hr flow rate base on yr frag tank volume.
May be a good idea for you to change back the zeovit reactor output back to the frag section

Most of the time, it would be better off to cut the damage skeleton. If your water parameter is good, new growth will form on the cut portion and should have a clean and healthy look again.

Zoas are also photosynthetic animals ( through their symbiotic algy that host within them ), best form of feeding is by means of natural way e.g. a mature sum or a sanctuary place where little creatures such as pods thrive.
However, even without physical food, zoas can grow and spread fast - sufficient lighting would then become an important factor.
